What dataset(s) is used for “Expression public 24Q2” in the cell line selector? I have downloaded the CCLE2 RNAseq datset and the results for expression of each gene I have tried is different to that displayed when visualising the same genes in the same cell lines using the cell line selector?
This sort of question comes up often, and we are planning some UI changes which will make it clearer which dataset corresponds with which file to download. In the meantime, unfortunately, it’s not straightforward to find the mapping between names that appear in data explorer and cell line selector, and files in the download section.
Today, probably the easiest way is to look up a dataset in data explorer, by selecting it and choosing “details” on the bottom right.
This will give you a dialog box which should give the name of the name of the file set and file name which you can find in the download section.
Concretely, do answer your question, the file that “Expression public 24Q2” corresponds to is the file “OmicsExpressionProteinCodingGenesTPMLogp1.csv” contained in the “DepMap Public 24Q2” file set. You can paste the file name in the search bar to find it, or you can use this direct link to the file in the download section.
Thanks for asking, as I see this question asked again makes me think we should prioritize addressing this problem. It’s a recurring source of confusion.
