I wanted to alert you, that the “copy number effect” seems not to have been corrected for the cell line EBC1, here: DepMap Cell Line Summary. All of its top dependencies (ASZ1, WNT2, CTTNBP2, KCND2) are colocated on chr7q31. I suspect maybe it’s because this cell line has WES but not WGS (and further suspect that this affects other cell lines, without having checked). EBC1’s respective Chronos scores for those genes in 25Q2 were (-1.41, -1.26, -1.19, -1.42), but in 24Q2 were (-0.70, -0.61, -0.70, -0.65).
